Is the 16s rRNA gene part of the DNA of the organism?
Is the 16s rRNA gene used for Prokaryote identification part of the DNA of the organism? I don’t understand how extracting genomic DNA yields the required 16s rRNA gene; particularly when many commercially available extraction kits apparently remove all contaminating RNA. Yet despite this amplification of the 16s rRNA gene is still possible. If you could please shed any light on this issue that would be very appreciated. Cheers!
16s rRNA is part of the organisms DNA. I'm not completely sure how the kit works but if you have primers to the 16s rRNA gene, then it is possible to multiply the gene using PCR from the organisms DNA. Since the gene is DNA you can use RNAase during the extraction and not harm the gene.
If you are extracting the RNA alone, then total RNA would be extracted (this time using DNAase to remove contaminante DNA) and again consensus primers can be used against the RNA to amplify the selected region using PCR (giving DNA amplification). In both cases quality would depend on how specific your primers are and would only yeild a DNA result which can be run on the gel.
The only other method I can think of is using centrifugation of lyzed bacteria but this would give a more messy sample.
